The best ERP for an Australian ecommerce or retail business depends on where you sell, how many stores you run, and how much integration work you are prepared to own. If Shopify is your main channel and you already work in Microsoft tools, Microsoft Dynamics 365 Business Central has the most complete vendor-built Shopify connector we reviewed, with published AUD pricing. If you sell through Shopify, BigCommerce and Amazon and want native Australian payroll, MYOB Acumatica documents built-in connectors for all three. Oracle NetSuite suits multi-entity brands that sell across several web stores and marketplaces and can fund a larger project. Odoo includes its own web store and point of sale in one subscription, and Pronto Xi is the strongest fit for store-heavy retailers that need an Australian POS with Afterpay, Zip and Tyro. No single system wins for every retailer, so this guide shows which one fits which operating model.

Why ecommerce and retail ERP is different in Australia

An Australian online retailer typically runs a Shopify or BigCommerce store, sells on Amazon AU or another marketplace, offers Afterpay or Zip at checkout, and ships through a third-party logistics provider. A retailer with physical stores adds point of sale, EFTPOS terminals and store replenishment. Each of these systems holds part of the truth about stock, revenue and fees, and the ERP is where they have to agree.

That makes integration depth the main selection criterion. A connector that only pushes orders into the ERP leaves your finance team reconciling payouts, refunds and marketplace fees by hand. A connector that also syncs inventory, prices and payment transactions removes much of that work. Shopify, BigCommerce and marketplace integrations

The table below shows what each vendor documents for the main Australian sales channels. “Vendor-built” means the ERP vendor publishes and maintains the connector. “Third party” means you rely on a partner or app developer, which adds a second contract and a second support desk.

Microsoft’s Shopify connector documentation, last updated 17 June 2026, covers products, prices and taxes, stock levels, customers and companies, and orders, and it lets you connect several Shopify stores to one Business Central company. MYOB’s help centre states that MYOB Acumatica “provides built-in integrations with the BigCommerce and Shopify e-commerce systems,” and its Shopify guide covers orders with taxes and discounts, card and non-card refunds, matrix items, price lists and gift cards. NetSuite’s Australian connector page lists the widest set of channels of any vendor we reviewed, including Amazon Vendor Central for brands that sell wholesale to Amazon.

Amazon AU deserves a specific check. Odoo’s version 19.0 documentation lists supported Amazon marketplaces in North America and Europe only, although it also explains how to add any other marketplace by its Amazon marketplace ID. Odoo also states that fees reports, disputes and refunds stay in Amazon Seller Central. NetSuite’s connector material refers to Amazon generally without naming the Australian marketplace. Ask each vendor or partner to demonstrate an Amazon.com.au order, a refund and a settlement in your own test environment before you sign.

Omnichannel inventory, stores and 3PLs

Overselling is the most visible failure in ecommerce inventory. It happens when stock held at a 3PL, in a store and in a warehouse is not published to every channel quickly enough. Your ERP should hold the single stock figure and push available quantities to each channel, while respecting safety stock and reserved orders.

Business Central, MYOB Acumatica and NetSuite all document stock synchronisation to Shopify. Odoo syncs stock from its Inventory app to Amazon for merchant-fulfilled orders and tracks Amazon-held FBA stock in a virtual location. For physical stores, Pronto’s Xi Retail overview describes a push-supply allocation model that sends products to the stores most likely to sell them, plus click and collect through its POS app. Retail Express, an Australian POS vendor, publishes a NetSuite integration that makes NetSuite the source of truth for inventory and pricing across stores.

3PL integration is less well documented. NetSuite’s connector material lists ShipStation and Amazon multi-channel fulfilment. None of the other vendors we reviewed publish a list of Australian 3PLs they connect to out of the box. Most Australian 3PLs connect through an API, a flat-file exchange or the web store itself, so ask your 3PL which ERP integrations it already runs in production and who maintains them.

Afterpay, BNPL and payout reconciliation

Buy now pay later is common at Australian checkouts, and it creates a specific accounting problem. Afterpay pays you the order value less its merchant fee, so the bank deposit never matches the sum of your invoices. Afterpay’s Australian merchant help centre (no date shown) explains that its reconciliation reports, downloadable from Business Hub as CSV files, include the order amount, the net amount reconciled, the Afterpay merchant fee excluding GST, the GST on that fee, and whether each line is an order or a refund.

A2X, which sells ecommerce accounting software, published a guide on 19 March 2024 explaining that Afterpay fees do not pass through Shopify. Its approach posts the gross amount to a clearing account and journals the fees monthly. Whichever ERP you choose, set up an Afterpay clearing account, import the settlement report, and post the fee with its GST so you can claim the input tax credit.

Business Central handles part of this natively. Microsoft’s transactions and payouts documentation, last updated 14 July 2025, says the connector imports Shopify transactions regardless of payment method and shows payouts to your bank when you use Shopify Payments. It recommends an interim account for each payment method and a “Suggest Shopify Payments” action that matches captures, sales and refunds. MYOB Acumatica’s Amazon integration includes settlement report import. Pronto Xi accepts Afterpay and Zip at the counter, according to its retail overview. We found no NetSuite or Odoo documentation describing a native Afterpay settlement import, so plan for a partner connector or a custom import with either system.

GST on low-value imports and other tax points

If you buy stock from overseas suppliers, the low-value import rules affect your purchase invoices. The ATO, in guidance last updated 11 September 2025, says GST applies to goods with a customs value of A$1,000 or less sold to Australian consumers, and overseas sellers, electronic distribution platforms and redeliverers must register and collect it. If your business is registered for GST, you should give the overseas supplier your ABN and state that you are registered, and the supplier should not charge GST. If a supplier charges it anyway, you claim it back as a credit where you are entitled to a full credit. For consignments over A$1,000, GST is charged at the border.

In practice, your ERP needs tax codes that separate GST-free overseas purchases, imported goods with GST paid at the border, and local purchases, so your BAS reflects each correctly. Pricing for ecommerce and retail buyers

Licence pricing for ecommerce ERPs is easier to compare than implementation cost, because integration effort varies so much by channel count. The figures below are published list prices on the date shown. They exclude implementation, connectors sold separately and payment fees.

Cin7’s tiers include order caps, from 6,000 sales orders a year on Standard to 120,000 on Advanced, and a set number of ecommerce and app integrations. Pronto Xi Sync’s Starter plan includes 50 orders a month and charges US$1.99 for each additional order, so a busy store should model the higher tiers. Prices quoted in USD will move with the exchange rate.

Vendor-by-vendor assessment

Microsoft Dynamics 365 Business Central

Business Central is the most straightforward choice for a Shopify-first brand. The connector is built and documented by Microsoft, it supports several Shopify stores in one company, and it handles payment transactions and Shopify Payments payouts with a documented reconciliation method. Pricing is published in AUD. The limitations are marketplaces and stores. Microsoft documents no vendor-built Amazon or BigCommerce connector, and physical retail usually means adding LS Central, which LS Retail describes as a retail and hospitality platform built on Business Central with POS, loyalty and ecommerce. MYOB Acumatica

MYOB Acumatica documents built-in connectors for Shopify, BigCommerce and Amazon, and the Amazon integration imports settlement reports, which helps with marketplace fee reconciliation. It also runs Australian payroll with native STP Phase 2 support, which matters if you want payroll and sales in one system. The trade-offs are cost visibility and retail store depth. There is no vendor price list. MYOB’s own help documents the import of Shopify POS orders into MYOB Acumatica (MYOB, no date shown), and the 2026.1.1 release notes say the connector now fills in a generic guest customer and address when a POS order has none (MYOB, release 2026.1.1, no date shown). Oracle NetSuite

NetSuite has the broadest documented channel list, covering four web platforms, four marketplace programs, Shopify POS and two logistics connectors. That breadth suits brands that run several storefronts or sell wholesale to Amazon through Vendor Central. NetSuite’s multi-entity consolidation is also a strength for groups, as our multi-entity ERP guide explains. The weaknesses are cost and payroll. Odoo

Odoo includes its own eCommerce, Inventory and POS apps in the Standard and Custom plans, so a smaller retailer can run web store, stores and stock on one database at a low licence cost. The vendor-built Amazon connector syncs orders for both FBA and merchant-fulfilled sales and pushes merchant stock levels to Amazon. The limits are Shopify, Amazon fees and support. Odoo does not publish an official Shopify connector, so Shopify merchants rely on third-party modules from the Odoo Apps store. Amazon fees and refunds stay in Seller Central, and pricing is in USD.

Pronto Xi

Pronto Xi is the most retail-specific system here. Its Xi Retail overview describes an end-to-end POS with real-time back-office connection, store allocation, click and collect, gift vouchers and store cards, and integrations with Tyro, Linkly, Square, Quest, Afterpay and Zip. It suits chains where store revenue dominates and Australian payment terminals matter. For online sales, Shopify connects through Pronto Xi Sync, a paid app from Pronto Woven. Pronto describes Woven as its digital consultancy division and lists Shopify, eBay and Amazon among the key Pronto Xi Sync integrations (Pronto Software, updated 3 March 2026). Pronto does not publish licence or implementation prices for Xi Retail, so you will need a quote from Pronto to compare costs.

Cin7 and other inventory platforms

Cin7 Core connects to Shopify and other sales channels and pairs with Xero or QuickBooks Online for accounting, according to its pricing page. For a small brand with one entity, this combination can do most of what an ERP would do at lower cost. Its order caps and integration limits per tier, and the split between inventory and accounting systems, are the points where growing brands usually move to a full ERP. Our independent take

For most Australian online retailers, the decision comes down to which channel carries the most revenue. If that channel is Shopify, Business Central gives you the most complete vendor-built connector at a published price. If you depend on Amazon as well as a web store and want payroll in the ERP, MYOB Acumatica is the better fit. NetSuite earns its higher cost when you have several brands, entities or marketplaces. Pronto Xi belongs on the list when stores, not websites, drive the business.

Whichever system you choose, test reconciliation before you sign. Ask the partner to process a Shopify order paid by Afterpay, a partial refund and an Amazon settlement in your trial environment, and to show you the resulting entries in the general ledger.

When NetSuite is not the right choice

NetSuite is not the right choice if you run a single Shopify store in one entity. Business Central or MYOB Acumatica will cover that profile with less implementation effort, and Business Central publishes its AUD price. It is also a weak fit if you want payroll inside the ERP, because SuitePeople payroll is US-only and you will run a separate Australian payroll product.

Store-heavy retailers should be cautious too. NetSuite relies on Shopify POS or partner products such as Retail Express for in-store selling, whereas Pronto Xi and LS Central on Business Central provide retail POS as part of the core offering. Australian buyer scenarios

Shopify fashion brand, Melbourne, 25 staff. The brand sells through Shopify Plus, offers Afterpay, and uses a local 3PL. It needs stock synced to Shopify and clean payout reconciliation. Business Central with its Shopify connector fits well, with a separate payroll product and the 3PL connected through an API.

Multichannel homewares seller, Brisbane, 40 staff. The business sells on its BigCommerce store, Amazon AU and eBay, and wants payroll in the same system. MYOB Acumatica is the strongest fit because it documents built-in BigCommerce and Amazon integrations with settlement import, plus native STP Phase 2 payroll. eBay will need a partner connector.

Specialty retail chain, Perth, 18 stores and 150 staff. Most revenue comes through the stores, with click and collect online. The chain needs Australian EFTPOS integration, store replenishment and Afterpay at the counter. Pronto Xi fits this profile, and LS Central on Business Central is the main alternative to shortlist.
